What is the name of your state? NJ

I will probably reach a settlement for policy limits before my treatment is complete due to the nature of the injuries.

My question is, will PIP benefits continue to pay my medical bills even after settlement (since I'm still under doctor's/therapists care)? Or, is it better to wait until PIP benefits are exhausted and then settle for policy limits?

In PA, PIP payments are not subrogatable and so would be unaffected by a BI settlement. You will have to ask your PIP adjuster if this is also the case in NJ.
