Stop Payment Check For Services Rendered

What is the name of your state (only U.S. law)? IL

I am business for myself. I was contacted few days in April 2009 by a Doctor and his friend to construct a Website for an organization where he was the president. I started building the website in May 2009 till the end and then I was told that they were creating a new organization and I should restart creating the new website. I was almost done with 95% of work when the president gets billed for the initial work an amount of $1499.00. I get a check of $1500.00 alongwith a termination letter and then I find out that the president was not supposed to have terminated me without the authorization of his board, plus he opened his own organization. I deposited the check under protest as there was an outstanding balance of $2100.00 still due to me from the doctor. He had marked the check Full and Final payment which I had changed by crossing off that the check was deposited under protest. I find out that, there was a stop payment done on this check and the money has not been replaced with a new check or the full amount has yet not been paid. He after creating his own organization send me a letter from a lawyer to transfer all the domains belonging to one organization to him and his organization. I said I could not as I was not the owner so now he stopped the payment . What is the total recourse that I have?
