What is the name of your state (only U.S. law)? Indiana

Firstly, does a man forfit his rights to custody of his children if he assults his wife and is arrested on these charges, pictures taken of the marks? If not than further more. Would an online relationship come into effect in court during the custody trials?

He doesn't FORFEIT his rights to custody, but he certainly gives his wife the advantage in a custody battle - particularly if they kids were around.

The relevant issue is which home is best for the kids. A guy who is violent enough to hurt his wife isn't demonstrating the level of self-control needed to raise kids.

An online relationship doesn't have any impact (in principle) unless it was with a minor, although there are some very conservative areas in IN where a judge might consider it as relevant.

In Indiana, in general, if a man assaults his wife and is arrested it does effect custody issues.

Online relationships generally don't have any effect, because Indiana is completely no fault.

However, if you want good advice, you have to tell the whole story...because the court will look at the whole story.

Well in terms of the online relationship it is based over a game, and chat on a ventrilo server.

The man is now in jail and will remain there till his trial. The woman has a job and can/is supporting the children without much of a problem at all.

What other information is needed?

That is going to have serious impact. The status quo is that the kids are with Mom and they don't see their father. Judges like to leave the status quo in place.

You're going to need a very good lawyer. Even then, you have a huge uphill battle.

So you are saying it would be very hard for the man to get his kids out of the deal than? If I am understanding you correctly

Based on the very narrow facts you have given, yes, it would be very difficult for the man to win primary custody of his children.

However you have given such narrow facts that you cannot count on our answers.

Unless there's more to the story than you've told, then it will be extremely difficult.

That is compounded by your use of terminology which treats the kids like property. Many judges will see the above sentence as inflammatory.
