What is the name of your state (only U.S. law)? PA

A defendant was charged with 39 counts of federal crimes. The case went to trial. The verdict was NOT GUILTY on 27 counts and GUILTY on 12. The defendant is awaiting sentencing and has vowed to appeal the counts of which he was found guilty. He remains free on bail.

Is it still possible for the prosecution to drop some of the 12 charges he was found guilty if he agrees not to appeal the others?

It's not up to the prosecution.
I suspect that it's highly unlikely that any thing short of an remand from the appellate court is going to give him any chips to bargain with.

Got it. It is not up to the prosecution, it is up to the courts. It is possible, but unlikely.
