disagreement with Township Zoning department determination regarding code

We would like to get a building permit for an existing building to raise the roof. The township says we need a site plan, stating a chapter in the code that in my opinion has nothing to do with our particular situation. So we disagree. How do we go over them?

Ask them what the procedures are to appeal their decision.
