What is the name of your state? Texas

I purchased a new car in June. It was brought to my attention that I was charged sales tax before my down payment, trade-in allowance and rebate was taken off. Is this legal?

I believe they have to credit you for the trade-in sales tax, since they essentially bought it from you & owe you sales tax. They have to calculate the taxes before any rebates. Your down payment has not effect on the taxes.
