I am co-executor of my mothers estate and there are bills that need to be paid. Can her checking account still be used if my brother was listed on the account? Or does a new checking account have to be opened for that specific purpose?

If the bills were hers, anyone can pay them -- just keep track. If it was a joint account it is now his, and he owns the assets in it.
