What is the name of your state? Connecticut
I do not understand how joint accounts are treated at probate (owned by deceased and heir or not heir). They were listed on the initial inventory,
but how can they be listed on the final inventory when I thought the total is what is split?

We were required to enter joint accounts on the succession tax return and the probate fees for the estate were based on the total amount including joint accounts. So they are not really bypassed. Here in Connecticut at least.
Doesn't seem fair.

Required by whom? Have you consulted with a probate attorney or tax accountantto find out if there is anything you can do to get this corrected?
