I filed an order to show cause in Brooklyn, ny.

I do not have a lawyer.

The Surrogates court judge denied the motion because the property in located in Rochester, NY.

My father lived in Brooklyn, and I live in Brooklyn.

Should I appeal?

Since this property is located in Monroe County, that is where it needs to be probated. If you can't do it there, get an attorney to do it on your behalf.
