What is the name of your state? New York
I have a stipulation to my separation agreement in place wherein my (ex)wife lives in the marital home for 3 year's and pays me rent. She has stopped paying me rent. As I still owe her monies from the sale of the house (I have been paying it off regularly), can I still enforce the stipulation and have her vacate the premises due to lack of payment and proceed with my divorce? Thanks so much for your help!What is the name of your state?

If the separation agreement was made an order of the court then you take her to court on contempt.
