Is is possible to get a refund for court costs/fees if the defendant paid me the amount owed after I filed a small claims suit?

No. You could try suing again for just the court fees, but it's extremely unlikely you'll get them.

The only place you get repayment for those costs are from the defendant. If you had gone to court it would have been included in the judgment. So now either ask the defendant for the money or let it go.
