What is the name of your state (only U.S. law)? VA.If your income exceeds the SSI tax threshold does the 401K deduction get subtracted from the threshold basis or from whatever your wages are?

I am not sure that I entirely understand your question (perhaps because I don't know its context) however your 401k does not get deducted from your wages for SS or Medicare purposes. It only gets deducted from your wages for federal income tax purposes.
