What is the name of your state? VA, AL

I am an active duty military officer, legal resident of AL, stationed in VA.

My spouse just started working in VA w/ state taxes withheld.

I want to file married joint federal, and AL requires I file the same for state.

How do i file for my spouse in VA and still file joint in AL?

Non-resident VA? I'm lost.

You're a non-resident in VA; your wife is a resident. Her income will go on the VA return; yours will go on the AL return. I suggest you have your taxes professionally prepared by someone who will give you a guarantee.
