Is this accurate? The payroll services at my company said that they are required by NJ and NY law to report my entire earnings for the year despite that I did not work in either state exclusively.

You really need to consult with NJ and NY professionals to answer your questions, because they are state specific.
However.....just have someone professional handle your tax returns. They will do it correctly.
Believe it or not, state tax returns are generally more complex than federal ones....particularly if you are trying to do them manually.
