A friend of mine just went to work for a company that is significantly overpaying them on the first paychecks, roughly twice what they were told their salary was. Can the company make her pay the money back later when they discover the mistake or take disciplinary action against the employee for failing to report it?

Absolutely. Failing to report a noticeable error on one's paycheck such as this is dishonesty. If your friend fails to tell the employer, they may well terminate her when they discover the mistake.
