Ex-wife has primary custody, they are living with me

My ex and I live in Missouri and have joint legal custoday of our (3) children, but my ex-wife has primary physical custody. I have had the childeren living with me for the past two years after she moved them into her mother's home so her twice convicted felon boyfriend could move in with her. I immediately got a home big enough so the children could be with me permanently. My ex also has charges pending for possesion with intent to distribute. Do I have to worry about the kids being taken out of my home because she has primary if she is arrested again or sent to jail? Also, how would I go about getting primary physical custody? We haven't heard from her in over a month now and don't know where she is living.
