If one is in the process of applying for N-400 and did not file for taxes for one year because of zero earnings (studying in a religious seminary with no income) will the N-400 application be rejected?

Of course not!
Include an explanation and cite the relevant part of the IRS code (usually in the front of the instruction booklet for each tax year).
