I live in the state of California and I find it very annoying when retail stores stop customers on the way out of the store to search the shopping cart or bag. I understand the purpose may be to prevent theft. However, after I have paid for the merchandise it is then my property,is it legal for them to search it?

It is not your property they are searching, it is they are confirming that you are not taking any of their property from their store. If you do not like their rules, do not shop there.
