The visa cap for FY 2005 has already reached. I work on H1-B for company A already. Now company B wants to sponsor me. Will the visa cap apply for me?

No. If your H-1B visa has been counted against the cap in the past six years, you are free from the cap. In your case, it will not be counted against the cap.
