work 39 hrs get paid 37?!?!

I work for the co-operative food group and have done so for about 3 years. We have always been told that we can choose to have either a half hour paid break (if working an 8 hr shift) or we can have a fifteen minute paid break and a half hour unpaid. Everybody has always chosen the first option, a single half hour paid break.
A new electronic clocking in system has been introduced in the last week or so which automatically deducts a half hours wage for every 8 hr shift on the assumption that workers will have one 15 minute break paid and an unpaid half hour break. This means that all full time workers (who are on a 39 hr contract) are losing 2 hrs wages a week (which adds up to about £720 a year). Which mathematically means that a full time workers on 39 hrs are only being paid 37 hrs a week (4 x 8hr shifts + 1 x 7hr shift = 39 - 4 x 1/2hr break = 37) which we consider to be unfair.
Even holiday pay is worked on the same basis ie:- I take one week off which is equal to my 39hrs contract so I get paid 37 hrs!!!

Can we oppose this? We don't want the extra breaks, we want to work our hours and go home and get paid for our work. We have contacted our union but have yet to hear back from them.
