What is the name of your state? Wisconsin
My wife plans on running for Village President. I am an employee for the Village. Is it legal for her to accept that office if she wins, as long as she abstains from voting with anything that pertains to me personally?

That would be in your village laws and rules. You wife needs to ask the person that provides legal counsel for the village.
