I'm in California.

I have a joint checking account. All the money going into it has been from my paychecks. The co-account holder had funds garnished. Can I get the money back since it is mine, and the garnishment/judgment are not against me?

Once it goes in to the account, it also belongs to the other party. You shouldn't co-mingle your funds with a deadbeat.

As I said, once you deposited the money in the account, it also became the property of the co-owner. File the claim - it can't hurt. Do it quickly.
