If I file an EEOC charge for discrimination and then my employer retaliates against me for it do I need to file a separate charge for retaliation?

Not necessarily. But make sure your EEOC contact knows about the added retaliation and follow his/her instructions.

I have an attorney and the eeoc hasn't contacted us yet. We are waiting on an investigator to get assigned.
